We have developed and deployed a new data archive for the Gemini Observatory. Focused on simplicity and ease of use, the archive provides a number of powerful and novel features including automatic association of calibration data with the science data, and the ability to bookmark searches. A simple but powerful API allows programmatic search and download of data. The archive is hosted on Amazon Web Services, which provides us excellent internet connectivity and significant cost savings in both operations and development over more traditional deployment options. There are an array of challenges associated with preserving, managing, and using contemporary scientific data. Large volume, multiple formats and data services, and the lack of a coherent mechanism for metadata/data management are some of the common issues across data centers. It is often difficult to preserve the data history and lineage information, along with other descriptive metadata, hindering the true science value for the archived data products. In this project, we use digital object abstraction architecture as the information/knowledge framework to address these challenges. We have used the following open-source frameworks: Fedora-Commons Repository, Drupal Content Management System, Islandora (Drupal Module) and Apache Solr Search Engine. The system is an active archive infrastructure for Earth Science data resources, which include ingestion, archiving, distribution, and discovery functionalities. We use an ingestion workflow to ingest the data and metadata, where many different aspects of data descriptions (including structured and non-structured metadata) are reviewed. The data and metadata are published after reviewing multiple times. They are staged during the reviewing phase. Each digital object is encoded in XML for long-term preservation of the content and relations among the digital items. The software architecture provides a flexible, modularized framework for adding pluggable user-oriented functionality. Solr is used to enable word search as well as faceted search. A home grown spatial search module is plugged in to allow user to make a spatial selection in a map view. A RDF semantic store within the Fedora-Commons Repository is used for storing information on data lineage, dissemination services, and text-based metadata. As medical imaging rapidly expands, there is an increasing need to structure and organize image data for efficient analysis, storage and retrieval. In response, a large fraction of research in the areas of content-based image retrieval (CBIR) and picture archiving and communication systems (PACS) has focused on structuring information to bridge the "semantic gap", a disparity between machine and human image understanding. An additional consideration in medical images is the organization and integration of clinical diagnostic information. As a step towards bridging the semantic gap, we design and implement a hierarchical image abstraction layer using an XML based language, Scalable Vector Graphics (SVG). Our method encodes features from the raw image and clinical information into an extensible "layer" that can be stored in a SVG document and efficiently searched. Any feature extracted from the raw image including, color, texture, orientation, size, neighbor information, etc., can be combined in our abstraction with high level descriptions or classifications. And our representation can natively characterize an image in a hierarchical tree structure to support multiple levels of segmentation. Furthermore, being a world wide web consortium (W3C) standard, SVG is able to be displayed by most web browsers, interacted with by ECMAScript (standardized scripting language, e.g. JavaScript, JScript), and indexed and retrieved by XML databases and XQuery. Using these open source technologies enables straightforward integration into existing systems. From our results, we show that the flexibility and extensibility of our abstraction facilitates effective storage and retrieval of medical images.
Literature reviews are an essential step in the research process and are included in all empirical and review articles. Electronic databases are commonly used to gather this literature. However, several factors can affect the extent to which relevant articles are retrieved, influencing future research and conclusions drawn. The current project examined articles obtained by comparable search strategies in two electronic archives using an exemplar search to illustrate factors that authors should consider when designing their own search strategies. Specifically, literature searches were conducted in PsycINFO and PubMed targeting review articles on two exemplar disorders (bipolar disorder and attention deficit/hyperactivity disorder) and issues of classification and/or differential diagnosis. Articles were coded for relevance and characteristics of article content. The two search engines yielded significantly different proportions of relevant articles overall and by disorder. Keywords differed across search engines for the relevant articles identified. Based on these results, it is recommended that when gathering literature for review papers, multiple search engines should be used, and search syntax and strategies be tailored to the unique capabilities of particular engines. For meta-analyses and systematic reviews, authors may consider reporting the extent to which different archives or sources yielded relevant articles for their particular review. A compiled program, JCE-REFS.EXE (coded in the QuickBASIC language), for use on IBM-compatible personal computers is described. The program converts a DOS text file of current B-I-T-S (BIOSIS Information Transfer System) or BIOSIS Previews references into a DOS file of citations, including abstracts, in a general style used by scientific journals. The latter file can be imported directly into a word processor or the program can convert the file into a random access data base of the references. The program can search the data base for up to 40 text strings with Boolean logic. Selected references in the data base can be exported as a DOS text file of citations. Using the search facility, articles in theJournal of Chemical Ecology from 1975 to 1991 were searched for certain key words in regard to semiochemicals, taxa, methods, chemical classes, and biological terms to determine trends in usage over the period. Positive trends were statistically significant in the use of the words: semiochemical, allomone, allelochemic, deterrent, repellent, plants, angiosperms, dicots, wind tunnel, olfactometer, electrophysiology, mass spectrometry, ketone, evolution, physiology, herbivore, defense, and receptor. Significant negative trends were found for: pheromone, vertebrates, mammals, Coleoptera, Scolytidae,Dendroctonus, lactone, isomer, and calling.
MS/MS experiments generate multiple, nearly identical spectra of the same peptide in various laboratories, but proteomics researchers typically do not leverage the unidentified spectra produced in other labs to decode spectra generated in their own labs. We propose a spectral archives approach that clusters MS/MS datasets, representing similar spectra by a single consensus spectrum. Spectral archives extend spectral libraries by analyzing both identified and unidentified spectra in the same way and maintaining information about spectra of peptides shared across species and conditions. Thus archives offer both traditional library spectrum similarity-based search capabilities along with novel ways to analyze the data. By developing a clustering tool, MS-Cluster, we generated a spectral archive from 1.18 billion spectra that greatly exceeds the size of existing spectral repositories. We advocate that publicly available data should be organized into spectral archives, rather than be analyzed as disparate datasets, as is mostly the case today. PMID:21572408
Current and future Archive Storage Systems have been asked to (a) scale to very high bandwidths, (b) scale in metadata performance, (c) support policy-based hierarchical storage management capability, (d) scale in supporting changing needs of very large data sets, (e) support standard interface, and (f) utilize commercial-off-the-shelf(COTS) hardware. Parallel file systems have been asked to do the same thing but at one or more orders of magnitude faster in performance. Archive systems continue to move closer to file systems in their design due to the need for speed and bandwidth, especially metadata searching speeds such as more caching and lessmore robust semantics. Currently the number of extreme highly scalable parallel archive solutions is very small especially those that will move a single large striped parallel disk file onto many tapes in parallel. We believe that a hybrid storage approach of using COTS components and innovative software technology can bring new capabilities into a production environment for the HPC community much faster than the approach of creating and maintaining a complete end-to-end unique parallel archive software solution. In this paper, we relay our experience of integrating a global parallel file system and a standard backup/archive product with a very small amount of additional code to provide a scalable, parallel archive. Our solution has a high degree of overlap with current parallel archive products including (a) doing parallel movement to/from tape for a single large parallel file, (b) hierarchical storage management, (c) ILM features, (d) high volume (non-single parallel file) archives for backup/archive/content management, and (e) leveraging all free file movement tools in Linux such as copy, move, ls, tar, etc. We have successfully applied our working COTS Parallel Archive System to the current world's first petaflop/s computing system, LANL's Roadrunner, and demonstrated its capability to address requirements of future 2ff7e9595c
